In 1986, he made his professional debut for Genk, where his performances attracted the attention of larger European clubs.

Nilis's playing style was characterized by elegance, technical brilliance, and a keen eye for goal. Operating primarily as a forward or attacking midfielder, he possessed superb dribbling skills, close ball control, and an exquisite first touch. Nilis was equally adept at scoring goals himself as he was at creating opportunities for his teammates. His lethal left foot and accurate finishing made him a constant threat in front of goal.

During his club career, Nilis enjoyed immense success. He notably played for Anderlecht in Belgium, where he won several league titles and domestic cups. However, it was during his time at PSV Eindhoven in the Netherlands that Nilis truly flourished.
